I had a look at amadeus.net and found the following options:

via Bali and Taipei

GA0653 DJJ 0900-1310 DPS (Garuda)
GA9982 DPS 1425-1930 TPE (Garuda)

BR0256 DPS 1615-2125 TPE (Eva Air)

or via Jakarta and Taipei

CI0678 CGK 1440-2050 TPE (China Airlines)
5J 303 TPE 2255-0115 CEB

If you can get somehow to Kota Kinabalu in the north of the Borneo on the Malay side, then there is a direct flight to Cebu on Thursdays and Sundays:

MH 708 BKI 1315-1505 CEB (Malaysia Airlines, codeshare with Philippine Airlines PR 708)

But I could not find direct flights between DJJ and BKI.

Wow, amazing voyage. I would really like to see the East Timor. It is so remote and mysterious for me :)
I cant wait to see the photos. And of course Philippines Island - white sandy beaches ....

I am sure you will have a wonderful time in Cebu. There are lots of nice beaches around. Don't forget to visit Bohol where the famous Chocolate Hills and the smallest monkey are located. Unfortunately I will not be around as I am out of town. Hope you will have a wonderful time in Cebu.
